To get this game FULLY working, you need to mount all 3 discs to the same drive.
First, place the 3 CDs [in ISO format] into a subfolder called 'cd' within the spycraft folder. Create a filed called spy.bat in the spycraft folder with the following lines:
imgmount D .cdspy1.ISO .cdspy2.ISO .cdspy3.ISO -t cdrom
spydos
There is a resource.ini file in the spycraft directory, you need to make sure the second line says: dir=D:
now run spy.bat to load the game.
IMPORTANT: When you get to a point where it asks you to switch to another CD, you have to press ctrl+f4 to cycle through the discs. Keep in mind DOSBOX will cycle from 1->2->3->1->2... every time you press ctrl+f4. So for example. when you are on disc one and it asks for disc 2, press ctrl+f4 then click ok as you have just loaded up disc 2. If you were on disc 2 and needed back to disc 1, you would need to press ctrl+f4 twice to get back to disc 1.

I got this running in V.074 A-OK. The Windows 9x installer did not work well for me (plus I hate unchecking my "taskbar on top" setting required to run the game with the windows install. So I used the Dos installer found in the CD "Dos" folder.
You need to run the "setsound" program while running Dosbox to set your correct soundcard and pass/hear the "test" for digital and midi. Otherwise when you click on "new game" it will not run. In addition, it is very particular regarding CD drives. I got around this by making iso images and using the line "imgmount F C:xxxxspycraft_1.iso -t iso" in the dosbox.conf and making sure the Sypcraft "resource.ini" file had "F:" on the second line.
